Ive updated the software on my Atlona Matrix UHD Pro3-44M and done the procedure to the T
After a factory reset as per the settings i have no IR Control on HDMI Ports 2-4???
Weird how it works on HDMI 1 but no others???
Ive emailed Atlona but need to wait till monday

Just out of curiosity, where you able to resolve your issue. I was going to update the firmware on my Atlona Matrix but was hesitant to do so based on your issue.
Yes manage to get it all sorted in the end.
Atlona admitted they had released faulty software where all IR was pushed to HDMI 1 even if you have switched to HDMI 4.
They then had to downgrade the software to version 13 to get it working again.
The engineer who called me said theres no point upgrading the firmware as it wouldn't make any difference to the viewing/sound experience....
If you see the website they have taken off the previous firmware and put loads of notes reference the new Fix's.
Sadly i think i was the Guinea Pig on this firmware :)
