Yes, they are. The very first version of Beogram 5500 was called 5005 and was made for the Beosystem 5000, shortly before the Beosystem 5500 was released.It is remote controlled from the Beomaster via two extra pins in the DIN plug (Datalink), so it doesn't matter that the remote controls (IR-codes) for the 5000/5500 systems are not the same.
